He got his face cut off back in Detective Comics #1, and now he's coming back to get revenge on the Bat-Family.

To quote Scott Snyder, Joker believes he is Batman's court jester and sees the Family as holding back his 'king's' potential. So, he goes through a rebirth (aka gets his face cut off) and begins to target each individual member of the Family. Also, he knows their secret identities, hence the Batgirl issue.
